The Federal Agents are a squad of ninjas that patrol government-related operations. A common running gag when the agents appear would be the use of jungle music. It is possible these agents are employed by the US Government.
After Courage finds a blue stone and gives it to Muriel that makes her invisible, the superior of the base asks the Federal Agents to find it and bring the person responsible. The Bag family is eating, until it looks like three ninjas in search of the stone, they take Muriel to interrogate her about the disappearance of the stone but she thinks that they want to know the dog food recipe that was competing.
After the Dr. Vindaloo has the cure for invisibility, Courage goes to Muriel, but is intercepted by Federal Agents who are chasing him. Courage arrives at Muriel who usually throws the Dr. Vindaloo dog food and stops being invisible and hides under the dress. The Federal Agents, seeing that the Invisible Woman and the dog disappeared, let Muriel and Courage go.
